There is no cheap place to park in Boston. It is also impossible for a non local to find their way around. Take the T (subway). If staying outside the city, park at an MBTA parking garage on the outskirts of the city and take the T.
The cheapest place to park, if you're not going to take the T, is over on the waterfront by Moakley Courthouse. There are 4 parking lots there. All of them are $9 for the day, which is the cheapest I've found in town. And they're around the corner from the Aquariam and Faneuil Hall (about a 5-10 min walk)

The MBTA offers train services from Government Center to 'Aquarium' stop. I've heard the stop is right below the Aquarium.
cheap place to park at the t station as you board the t some our $7.00
whenever we go to the aquarium we go to the riverside t station (parking is free on weekends and like $3 on weekdays) and we take the train to the aquarium.
